What's the difference between the client now and before that makes it able to support 3D mode?

Both clients are running on Flash.
However the 3D client is making use of something called Away3D, which as the name suggests is a 3D engine. The Away3D also allows for a lot more of the resources to be handled by a computers GPU (vast majority of the 2D client has to be done with a CPU) so that is why most users experience better performance with the 3D client.

It will have taken the devs a long time to create the 3D client since it seems like the equivalent of having to code up a new game but it has to look and interact exactly like an old one. I think it took about a year and half for them to complete

What makes it easier for a GPU to handle 3D then a CPU? Is it because a GPU is specifically designed for graphics while a CPU is designed for everything?

SPSAT99, The GPU is designed to handle 3d graphics and has an engine designed specifically for that. The CPU, while it can compute the 3D information, is not optimized for this and cannot perform as well as a dedicated GPU.
